F4se can't find fallout4.exe
The inis are copied from the game directory to the profile directory when mo2 first runs. So if mods work when launching f4se manually, they should work when launching via mo2. I thought MO2 doesn't require the ini tweaks as it handles that itself via the initweaks.ini file.
